I am looking into building a custom printer, where the extruder will be a dispenser like this:
The total weight of the print head will be somewhere around 2,5kg and very long (about 40cm height)
I will probably build a custom machine instead, but it would save quite some time if i could just get one of these FT-5 kits with all the aluminium upgrades and upgrade the Y axis if it is stable enough.
Can it (the FT-5) handle a 2500g extruder?

Construction wise for the FT5 it should be no problem, the sliders can carry that weight, and the 2020 alu construction can easily hold it,
but you would really have to cut down on speed and jerk settings, the belts and motors could have some problem with that weight.
